It is also possible that LED assembles has a capacitance on its input that works as short circuit for PWM. Could You measure dynamic current or see it on oscilloscope?

Internal pull-ups are too big for I2C. For longer SDA and SCL lines it is possible that line recharge time will be too long to work with full speed.

ST has another line of development boards: STM32 discovery. They are very cheap and available from many sources, but have very restrictive licence.

HOWTO: SET 256 Inputs or/and Outputs with 1 single µcontroller
