The USB reset has been restricted to Linux-only systems (where it is reported to be needed at least in some situations) with AVRDUDE 6.1.

avarice from winavr not working with usb jtagice3 Cygwin might suck, maybe. But AVaRICE has been written with the Posix API in mind, so no chance with MinGW.
