AVR Studio 4.15 and AVR ONE!
It has full support for XMEGA. No trace (yet?) since no XMEGA devices have OCD with trace. Mega and tiny support coming up.

ERROR on simulating Atmega128 with AVR Studio 4.13
Also, for PWM simulation you could try the new AVR Simulator V2. m128 is one of the supported devices. It's a preview though, so there might be issues.

Hello. It's an error in the ATmega128.xml file. Find this line (number 2704 in my version): change the offset to 0x4C and you should be set. I've reported this to Atmel.
