RTC and the 32K ULP osc
On RTC there is application note "AVR1314: Using the XMEGA Real Time Counter" (with example code) For using the RTC for wake up you should look at "AVR1010: Minimizing the power...

Help to system Clock for XMEGA16A4
Maybe you measure the expected frequency the wrong way. A safe way to do this is for example a timer that gives aut a PWM.

Help to system Clock for XMEGA16A4
This code sets the clock to 32Mhz (on internal osc.) and it locks almost as yours. So, maybe your code should work. OSC.CTRL |= 0x02; while(!(OSC.STATUS &...

XMEGA ADC ISSUE
Do you consider the built-in offset of the ADC? It's around 0.05*VREF, so this may fit to your observation of 0.1..0.15. See application note AVR1300, which has exaple code that...

Help to system Clock for XMEGA16A4
There is an application note (AVR1003) that explains the clock system. It also has example code. If you you ask what's wrong with your code, you should show it.

Does USART in ATxmega128A1U-AU are multiplexed?
1. You can do this by using interrupts. Each of the the up to 7 UART/USART has its own I/O pins. See application note AVR1307 for sample code.   2. eg "XMEGA A1U Xplained Pro...

Atxmega64A3U_BootLoader
TCC0.INTCTRLA = 0b00000011;This activates interrupt at high level. Add this level in PMIC_CTRL = PMIC_IVSEL_bm | PMIC_LOLVLEN_bm | PMIC_MEDLVLEN_bm | PMIC_HILVLEN_bm;

Atxmega64A3U_BootLoader
Look for the IVSEL bit in the XMEGA AU datasheet. Normal applications and bootloaders use different interrupt vectors.
