If you don't care about the accuracy too much, why not use the 10A un-fused mode. After you get a rough estimate you could use a wire to jumper the burned out fuse on the mA range...

what is the risk of running at 3.3v rather than 5 at 16 mhz
Check this graph, according to it the max frequency you can get at 3.3v would be approx 12MHz or so. So at 3.3v and 16MHz it might not run at all, or not run in a stable manner.
