Only problem with PDI is if you set the SUT to 64ms - then it can be a problem (sometimes).

Failing to enable NVM interfaces through PDI
If you have the SUT (start up time) fuse bit set to 64ms, this can cause problem with reading and programming Xmegas through some current PDI implementations.
