xmega A3U TOSC pins
According do A3 datasheet, PE6-PE7 are TOSC pins in A3 series and this should be the same for A3U series.

TCC0 CTC mode??
For working XMEGA timer as AVR CTC mode, you can change Period register in normal mode (TCC0_PER). And for the rest of problem, I would be glad to help if you put your sample code...
