I think this is the best document I have found which outelines differences between models.

I think the document is a few years old, but it gives you a good idea of what the differences are.

Hi,

 

Thought this would be a good thread to ask anyone at Atmel HQ if they would re-consider adding USB Host functionality to the Xmega?

 

Its such a neat chip with its fast PWM, DMA and event routing facility. Its blistering fast when fully coded in assembler and having got a compact assembler USB Host service running on the AT90SUB1287, why oh why is not the Host facility provided in this family also? Please Mr Atmel - reconsider?

I noticed the other day that the (fairly recently launched) SAMD21's not only have USB but they have both USB device and USB host. My guess is that Atmel's focus on new devices is more and more going to be Cortex and perhaps especially M0+ devices - so I would take a look at D21's if I were you.

 

While they may produce more Xmega like the E5 I think that device shows where their Xmega plans are heading. I doubt very much you'll see USB host in them.

It would be nice if Microchip offered some clarity here though. They have said they probably won't discontinue parts, but I'm sure I'm not the only one who is really hoping to see the line developed.
