Do i treat them like any other unconnected pin or is there something special I do with them? Im assuming that since the ISP mode is only enabled when the chip is in a reset state it means I should enable the internal pull ups like that datasheet says in my program.

Those pins are also the USART pins (M64 or M128??). Just make sure that nothing interferes with those pin during ptogramming, like an RS232 driver chip. If you are not using them for anything then enable the pullups or set them as outputs.

Thanks. It's a Mega64. Im only using them as the MISO and MOSI pins for programing. Luckily I managed to search the forum and discovered I was using the wrong MISO and MOSI pins.
