Weird AVRDragon problem when M128 bootloader programming

Suddenly my AVRDragon refuse to program the bootloader of a mega128.
When reading back, the flash is empty.
Running a verify tells everything is okay, despite the hex file actually containing data at 0xf000 (word adr).
Changing the linker to locate at 0x0000 and programming that hex works fine.

This is a long time since I did this last, and the AVRDragon have had at least on update since last. Did Atmel add new "features"?

Anyone with similar experiences?
