Studio 6 imported project fuse problem

I just installed Atmel Studio 6 and installed the latest version of the Atmel toolchain. I am trying to use an AVR ATMEGA2561. I imported a previous project that works just fine on AVR Studio 4 programming and debugging with the AVR Dragon board. Something curious is happening though after I try to run it on import.

When I first tried to compile and debug, upon entering debugging there was no stop or break (didn't give me little arrow even though I pressed debug and break button first). When I pause it I get the arrow is some random memory location in the disassembly window.

I was wondering what happened and upon reading the fuses in studio I noticed they had been changed to weird settings (invalid clock setting most noticable). Upon changing the clock back to normal Xosc along with other normal fuse settings and I verify and read to make sure they are correct and then I try rebuild and debug. Same thing debug thing happens. So I go back in and read the fuses again, and guess what, they changed back to the invalid ones!

So I try making a new project in studio 6 with something really simple. I change the fuses to the correct ones and build. Works just fine, no problems. :?

Anyone know why this is happening? I am using JTAG btw to debug with the dragon.

Couldn't seem to find anything relevant in this forum section to this particular problem.

You aren't using fuse.h in the code anywhere are you?

It's listed under dependency section, but I don't see that's it's been included in the main code anywhere.

Oh don't worry about the dependency - that's because it is included by io.h

My question was just checking as it might explain the problem - but if you don't actually use FUSE = { .. .} in the code then it's not that.
