Hi
I use Eclipse with AVR plugin. One of the reasons is that it is possible to use different code dirs' and and a different obj. dir. I still cannot do this with a simpe makefile.
But (there must always be something nasty):
For archiving the project I want the project settings like optimisation , compiler directives etc to be saved with the source. I don't want to save the whole big .metadata dir.
How do i do it?

All project specific settings are in the .cproject and .project files and the .settings folder within your project.

If you save those then all relevant settings should be saved.

You can use File -> Export -> General -> Archive File to save a project and all its settings to a ZIP or TAR file.
