1. Can Studio 5 produce .hex files?
2. What serial bootloader, ISP, and JTAG/wire loaders are supported (that are cheap), such as ye ole MK II ISP or ancient ICE version 1.00000 with one breakpoint?

1) That's surely it's ultimate goal isn't it? So a very definite "yes"

2) avrprog.exe has gone so there's no AVR109 support. At the last minute they added STK500 support so an stk500v2 bootloader may be the best option. Apart from the STK500 support (that they added under duress because no one could believe they were stupid enough to have dropped it in the first place) there is no support for serial interfaced programmers/debuggers so no AVRICE support for example. The AVRISPmkII is, of course, a USB device so that is fully supported.

Thanks. The reason for the .hex question is on my work with ARM, .hex is available but not used with JTAG debugging but is used rarely and only for serial port bootloading. I would think the Studio 5 default would likewise not use .hex for DebugWire or JTAG.

Glad the MK II ISP is supported - maybe I'll give AS5 a try, if people think it has progressed from prenatal to toddler stage.

Not a toddler yet. If 5.0 was pre-natal, then the baby is in delivery right now. Water has broke - a 5.1 beta has been released.
