A schematic of the STK600 from Atmel would be helpful.
Since that is not possible, start working from Vtarget to discover a voltage regulator in the circuit that is blown.
I looked at my STK600. There seem to be a couple SOT23 diodes near the Vtarget jumper, have you tested those? Is there a flashing LED? I think it indicates a power current limit.
I found this link for repair. I have no experince with them.
that seems to be an interesting link...my stk600 went through the same issue :( but still havnt got a fix :(
After sleeping, I awoke to think what I thought were diodes are mosfets. They might be FDN371 rated at 2.5A 20V. I doubt one of those were damaged.
