The 'output impededance' of AVR GPIO pins is around 100R. Just observe the SCK waveform from your usbasp programmer with an oscilloscope. Observe the same with your AVRISP-2 (which I believe has current limiting series resistors). Note that I don't own an AVRISP-2 so this is conjecture on my part.

I still find it 'unusual' to have 470ms time-constant on RESET and 20us time-constant on SPI pins. But hey-ho, you can fall back to the "tens of thousands" argument

Let's face it. You have only revealed the circuit details after several days. We can only go on what we are told. Most times we can assume a conventional design with conventional component values.

I give up.
