STK600 + studio 5.1 cant start debugging

I started to program some really basic codes into my ATMEGA2560 using the stk600 as my debugger.

but when I run the program it doesn't break (alt+f5) it starts running.

how can I debbug using the stk600??

Im using:
win 7
stk600
atmega2560
AVR Studio 5.1

You can't. The STK600 is not a debugger.

You either run your code in the simulator (with it's shortcomings), or you get a debugger "dongle" (e.g. the AVR Dragon, the AVRJTAG mkIII or the AVRONE).

And you of-course have the option of debugging by blinking LEDs or showing stuff on a display.

As of January 15, 2018, Site fix-up work has begun! Now do your part and report any bugs or deficiencies here. 

No guarantees, but if we don't report problems they won't get much of  a chance to be fixed! Details/discussions at link given just above.

But Im able to enter in debug mode using AVR 4 in assembly code, is it different using C ?

Not with an STK600 you cannot. If you think you have - then what you've been using is the simulator not real electronics.
