AVR Plug-in Eclipse with AVRDUDE

I use Eclipse under windows for AVR development a co-worker uses Linux. With the AVR plugin for Eclipse it is easy to set up AVRDude to program the chip. On Windows I use jtagiceii.exe to program. The problem is that we keep stopping over each other as we check in projects, yes we check in the eclipse project information to keep the compiler settings.

I was wondering if anyone knew an easy fix to force the AVRDude to use jtagiceii.exe on windows? This way I can still use AVR studio. That is if I use AVRDude I have to install a different driver for the JTAG MKII device and thus AVR Studio will not work with programmer.

Yes I have thought about buying a different programmer, if anyone has a suggestion for one that works with JTAG, SPI, PDI and AVRDude that would be great.

Not true. If you use the "filter" driver for libusb-win32 (you can get it
from the sourceforge project page of libusb-win32), it sits on top of the
Jungo driver AVR Studio is using, so AVR Studio and AVRDUDE can happily
coexist.
