I want to give Aref a 5V in At90uskey...How to make Vcc 5V? I want to use external power supply and use usb1287 as a device mode...

making Usbcon pin high will do that???

I've used USBKeys at 5 volts for compatibility with other chips.
Here are the directions I gave the folks with the soldering irons:
remove R20
connect U5.out to Vcc
add headers for ports A, B and D

Also, from the HUG, I gave them copies of the
schematic and of a board image with the parts labeled.

I've not used Aref, so I don't know how that would affect Aref.

Note that, in the schematic,
there is a wire incorrectly labeled 5v.

anyone having schematic of at90usbkey....
I want to give only external 5V supply through IC U5 in usbkey and want to remove VBus supply also...I have removed R20 to get rid of 3.3V but VBus is still left to remove.......

IIRC the chematics are in the USBkey Tech Guide, and the Tech Guide is stored on the USBKey itself. If I'm wrong, or if you've lost the USBkey original contents, then the document cn be downloaded from the UYSBkey product page at atmel.com.

As of January 15, 2018, Site fix-up work has begun! Now do your part and report any bugs or deficiencies here. 

No guarantees, but if we don't report problems they won't get much of  a chance to be fixed! Details/discussions at link given just above.

I am talking about "Hardware User Guide". Yes, 22 pages. So I downloaded a copy from Atmel, and the TOC says "Complete schematics", on pages 19f.

I did not go through them, but they seem to be "complete" at a quick glance. What are you missing?

EDIT: For future readers: Initially msd claimed the document did not contain complete schematics. During the correspondence msd has actually sobered up, awoken, learned to read, gone unblind or perhaps got help with handling a computer and a PDF document reader application. He also managed to edit the original "schematics missing" claim out of his post which makes the answers from Lennart and me look confusing.

I am extremely sorry for this, actually my pdf reader was showing blank pages after page 17, so I was really confused....but then I tried different pdf reader.....I am totally regretful for this... :cry:
