Hi, since I’ve upgrade to the newest AVR Studio version (build 589), and updated the JTAGmkII firmware, variables(structured) stored in Flash memory are being displayed wrong in the watch window (AT90USB1287).

When I try with the simulator, it seems to be ok.

I’ve switched back to AVR Studio 4.13 SP2 build 571, and everything shows up right in the watch window.

Is it a AVR Studio bug or is it a JTAGmkII problem?

It sounds like you should be putting in a bug report with Atmel.

Well I've got and answer:

Thank you for all your information. It should help us sort out the problem. I already have a gut feeling where this problem is located.

This issue is filed as bug #8172 in our internal bug tracking system, and the target for a fix is set to 4.15. For now I will close this ticket, if you are in great need for a fix before 4.15 is released, you can reopen the case by posting a reply to this response.

Just in case other people encounter similar problems.
