I want to make a custom board with SAMD21E18A-U but I dont have an ATMEL-ICE. Its the only option to flash SAMD21 or can I use another way to flash?

You can use other JTAG device, for example j-Link from Segger.

I apologize, I am at work and don't have AS7 installed on this machine. But if you go through the process of creating a new project, and when you are selecting the Device PN# you are using, a panel should appear on the right with links to the Datasheet, as well as show all of the Supported programmers.

Yeah, you can. This requires learning gdb and is way more complicated. https://learn.adafruit.com/debug... Here's Adafruit's guide on doing it with some debugging tools they recommend. You can, however, do this with any serial bridge if I am not mistaken. It may need to be supported by OpenOCD, but all you're doing is using a serial bridge to send openocd commands to a specific MCU.
