greets,

is there a way to log the activity of the simulator in debug mode, e.g. any changes on PORTB, or a change in a variables value would be logged with a micro second and a clock cycle time stamp?

Well in AS4 the simulator had both "stimuli and logging". When AS6 first appeared it had neither. More recently it has gained:

which appears to add "stimuli" back but, unless I'm missing it I don't see "logging".

You may want to revert to AS4 and try that instead.

EDIT: actually poking around in the AS6 help some more I found this intriguing phrase:

Logging can only be started by means of commands in stimuli files, there are presently no GUI facilities to set up or start logging. Atmel Studio currently only supports logging to file, not to the output pane.

See here also:

$log IO-register Set up for logging of a register. Logging will not start until $startlog directive is executed.

$unlog IO-register Stop logging a register.

$startlog filename Start logging to named file.

$stoplog Stop logging.

I've just searched through the Atmel extensions page, no such extension, oh well....

Who mentioned "extension"? What Morten and I are talking about here is built into the simulator that comes with Studio6 before any extensions have been added.
