It's *possible* to do it with a FTDI or other chip, but you'd either need one with dual COM port functionality, or with user-controllable GPIO pins. However, the former would require quite a complex PC program to work, while the latter would require a complex PC program and be extremely slow.
I guess Atmel choose the USB1287 due to it being an Atmel chip, and because you can do many other things with it, like turn it into a Mass Storage device for the Dataflash. It would probably have been better if they chose the hardware USART for debugging for those that need such a high bitrate, but obviously they felt that programming speed was more important.
