Is there a way to display simulated GPIO in a Logic Analyzer style graph?

It seems that Data Visualizer is a prospect, but the documentation is unclear...

 

For my purposes two graphs that can zoom to a single clock per pixel or out to a few microseconds would be sufficient.

 

If not, is there a way to capture a simulator trace to a file?

Nope this is not possible. In fact this is a thing where Microchip's MPLAB has always been "better" then Atmel's Studio.

Now that Microchip have bought Atmel and it looks like they may be trying to bring together the "best bits" of MPLAB and Studio it's possible we might see it one day for AVR too.

 

In the meantime the AS7 simulator does have a "stimuli and logging" feature. You may find the logging part of that offers some of what you want:
