fail to detect CPU

I have mainly some questions regarding AVR ISP MKii programmer:

Firstly, in some cases AVRISP-MKii  can't read the signature byte of the MCU correctly, so consequently it fails to detect the correct type of MCU. Moreover, it can't program them while they can be programmed using other type of programmer such as the TNM5000. what reason can contribute in this failure?

Secondly, in some other cases it read the package of MCU inaccurately regarding to the index at the end of name of the detected IC. for example, it detects PU instead of MU which means it has detected that the MCU is in DIP package instead of SMD. what could be the reason of this misunderstanding? 

Lastly, is there any way to distinguish the fake MCU from the original one utilizing this particular programmer?

any answer would be appreciated

How can a programmer possibly tell package type? This sounds like nonsense.

Show the output of the attempt to read the signature and program the MCU.

As 'clawson' says, it is not possible to read out the package. This is simply not encoded in the MCU.

That would depend on how the allegedly fake MCU responds to programming commands. The programmer / programming software certainly does not report anything like "This is a fake MCU". If the fake MCU does not behave like a genuine one the most likely case would simply be just a failure to program.
