I don't know how is the format for 4433s, I wrote a stimuli file for 2343s just copying-and-manipulating a "Simulator Logging File" (as you can see it is a PORT-oriented file, so an 8 bit logging or stimuli information is provided). Unfortunatelly I deleted any such file from mine, but the format would be:
CYCLE # 8-10 digits
a blank character
BYTE (8 bit) LSB first

For analog stimuli I mean the format of the file that simulate the input of the ADC port.

Presumably this is the same format as the stimulus (*.sti) file ? The format of the *.sti does not appear to be documented.
But what if one wants to provide analog stimulus to the A/D channels on port A in oder to verify some code ? Can someone from Atmel perhaps answer this ?

Sorry for the delayed answer. There's no possibility to create analog stimuli files for AVR Studio, sorry! When something like this is needed, it's usually time to by an emulator, and we've got a very nice low-cost one called ICE200 :)
