So I decided to reinstall AS7. When I go to reinstall it asks me to uninstall or repair. I select repair. About half way through the repair fails:

So I open the logs and I dont see much. I fire up AS7 and I am able up update the EDBG now and flash my board. However, AS7 crashes when I try to debug:

Posting the overall solution in case someone has the same issue.

To fix the re-install/repair error for Atmel Studio 7, this post helped. I was able to reinstall AS7 after running the suggested program to fix the registry files for the AVR32 Toolchain.

Still had the issue with AS7 crashing when I tried to debug. MicroChip/Atmel support suggested the following:

We hope your D21 boards are not in 'Mass Storage' mode. Ensure that it is NOT - 'EDBG MSD'.
You can check this in the 'Available Tools' window of Atmel Studio.
If in MSD mode, rightclick -> Kit mode settings, Select mode to DGI.

Mine was set to Auto. Not sure how that happened. So changing the setting to DGI, fixed the issue.
